I color using the paintbrush, usually with radius 3 or 5. Normally I have a separate layer for the lineart which I set to multiply above the layer with the colors. That way no matter how I color I don't mess up the lineart and the color of the lineart "meshes" with the color of the bit I colored, giving it a more organic look.
Lately I have been experimenting with shadows... I set on a separate layer above the color layer with opacity 50% and blur them using the blur tool at radius 9 and opacity 25%.
